Either put it in standby, or turn it off. Putting it in there while on is a really stupid idea.

Yes I shut my Laptop down when I carry it.

If it's only for a short time then it shouldnt really matter, but over long periods if the computer is left on it will overheat when covered up, its best to switch it off just incase

Heat destroys electronics. I tell my children not to leave their laptop running on the sofa; I try not to nag, but it irritates me.

Yes I did this once, with a Toshiba, it got super-hot. I subsequently heard of a friend doing the same, it basically melted the machine real bad when the bag caught alight. Neoprene bag or not, just put it into suspend mode.
